Do not let the tenant take anything out of the security deposit.

Determine cost of repairs and submit to tenant.

If you desire, then offer the tenant the option to pay the amount of damages over a few months. Make sure it's paid in full prior to the end of June.

Working with the tenant to fix a problem is a good thing. It's just good business. But also making sure that it's taken care of prior to the (possible) last month of tenancy is a REALLY good thing. :)
